I know that some airlines do, and some airlines don't, allow
in-cabin pets. If I purchase a ticket through Hotwire, and the
ticketing is for an airline that will accept pets, is it possible
to arrange ticketing for a pet either through Hotwire customer
service or the airline directly?

I contacted Hotwire with your questions.
Hotwire does allow for pets to be booked through their site. If you
are flying with your pets in the summer, understand that several
airlines—including American, Delta, and United—have embargoes on pet
shipments.
